Southport's decade-long spell in the Nationwide Conference came to an end in 2003, and ironically, it was a 3-0 defeat at Broadhall Way on the final day of that season which condemned the Sandgrounders' to relegation and spared Boro's rivals, Woking. With their readmission back into the top tier of non-league football as champions of Conference North in 2005, the club returned to the Conference National but could only last two seasons.

The former Football League side took two attempts to get back up to the Conference and revoked the full-time status that has become the norm for Conference clubs. Despite qualifying for the Blue Square North playoffs in 2009, the club was unable to secure a third admission into the top tier of the non-league pyramid. However, a first place finish in 2010 saw the Port rejoin the top flight of non-league football once again.
